ExonSurfer — Our New Tool for qPCR Primer Design Just Got Published!
We’re excited to share that our paper, “ExonSurfer: a web-tool to design primers at exon–exon junctions”, has just been published in BMC Genomics.

ExonSurfer streamlines RT-qPCR primer design by integrating transcript specificity, exon-exon junction mapping, polymorphism avoidance, and genomic alignment filtering—all in one intuitive platform. It supports multiple species including Homo sapiens, Mus musculus, Rattus norvegicus, Danio rerio, Drosophila melanogaster, Arabidopsis thaliana, and Oryza sativa.
This project was especially meaningful to me. The original idea was initiated by Johanna M. Gostner, and I developed the tool together with Elena Cristina Rusu during her PhD internship. A huge thank you to our wet lab team—Lucia Parráková, Cornelia Karg, and Dorina Kernbichler—for validating the primer sets and making this a complete bench-to-browser effort.
We welcome your feedback or any issues you might encounter while using the tool!
